Is there any way to make the red signals (which are animated custom ones) actually trip the trains in BVE/openBVE?

This depends on what signalling system (and corresponding train plugin) that you use. The default (built-in) ATS-SN or ATS-P or ATC can do that, or if you need UK signalling you can check for this (http://railsimroutes.net/libraries/uktrainsys/index.php)

The signalling system in openBVE is a composition of Track.Section and Track.Signal commands and it generates information for train plugins to perform corresponding operations. Those you provided should be only a visible representation of the signal that is generated by openBVE

The animated signals use the .sigf command - there is no connection with the signal command. As far as openbve is concerned the timer signals are just animated objects. How can I get the beacons or transponders to detect the state of the animations to stop the train if in the RED state. Any ideas??

Not sure how BVEStation does that, try waiting for the (F) 5.00 or else OpenBVE clearly needs some upgrading.

I figured it out using speed check beacons from Odakyufan's custom Ats plugin: http://odakyufan.zxq.net/odakyufanats/atssx.html. Apparently it only works for openBVE though.
